The reveal that Link is specifically a Calico cat is more evidence of him being born female. Calico cats are OVERWHELMINGLY female. Male calicos ARE possible, but they are a genetic anomaly, only about 1 in every 3,000 Calicos is male, and they don't live to adulthood.
So Calico + Feminine name = Link was born a girl named Claire, and transitioned to be a male. It also makes his NAME make a bit more sense too, as him PASSIONATELY saying his name is a Zelda reference makes sense if it's a name he chose for himself rather than his parents.

Claire could be Amelia just coming up with an emasculating name. We know both Amelia and Link don’t think of Link as man enough, so maybe it’s a name Amelia previously came up with

Oh my fucking god how did I not realize the theory was mtf transition I’m actually retarded. That is much more plausible, although I do think the exasperation at their own name plays it off as though they didn’t choose it, which counts against the theory.
One plausible explanation could be that they chose the name but became annoyed or tired of other people focusing on the reference, and for some reason or other don’t really want to change it to something else
